It may be the blend door actuator. This part starting making a clicking sound in my 2003 Lincoln Navigator. It is located in the back right panel next to the rear seat. When I removed the actuator and opened it up, I found that one of the gears was partially stripped.

THe fuse box is located in the engine compartment on the drivers side of the car there is a cover with snap hooks. NEW CORRECT ANSWER: the fuse panel for the Lincoln Navigator 2003 is on the Passenger side, at your right foot. It's a rectangular panel in the right corner that pops off to reveal the fuse panel.
