Hey ya i have a 1994 grand am and i was having this same problem. What i did what replace the spark plugs. After i did this i took the car and and when i floor it no longer stutters when accelerating.
Not sure what you mean by not running right. Is it stalling, skipping, hesitating, idles to fast, idles to slow, doesn't idle at all, backfiring, hard starting, spark knock/ping, running rich, running lean, blowing black smoke, blowing blue smoke, blowing white smoke, etc? Need more info.
check fuel pressure while accelerating if it drops replace fuel filter. these filter are small and clog fast if there is more then 20k miles on filter its clogged. if pressure check for codes and go from there
A good chance its the Idle Control Valve
Adjust your carb, otherwise, it's a problem with gas getting to the carb while accelerating.
Replace the Idle Air Control Valve only about $50. This would cause funny idling and stalling out.

Black smoke is caused by excessive fuel in the engine
Intake manifold air leak or you need to put some fuel injector cleaner in. Did you gap your plugs correctly?
To much oil in an engine can cause it to flood which will then lead to blowing seals. But it should not effect how the car idles.
Have you changed the fuel filter?
The most common cause of the whistling in a 2003 Impala is a vacuum leak. Any of the lines under the hood could be causing the noise.
