The Emperor was staying in Tokyo. If they had [nuclear] bombed Tokyo, the Emperor would've died for sure, upon hearing this, Japanese people would riot, and fight harder, this would cause even more trouble for the Americans, as Japanese people at the time swore never-ending loyalty to the Emperor, and was fiercely protective of him. With the Japanese Emperor dead, and with American occupation, Japanese society would've been harder for America to control, and to start a afresh, there would've been a lot of tension, and there would be no progress made. Fortunately, the Emperor lived, and Japan is what it is today because he did.

Answer In addition to the above, Tokyo had already been heavily bombed with conventional bombs (incendiary and high explosive) and so cities which had been left relatively untouched by the Allied bombing campaign were chosen as targets for the atomic bombs.
