It doesn't. It's what in the water that affects its colour. For example, the sea will look green when there is a bloom of Phtoplankton (tiny plants living in the oceans) and on an overcast day, seas and lakes will look gray because they are not reflecting sunlight but the clouds instead.

The colour of water changes when there is a colour that is reflecting off of it. Sea water is blue because it reflects of of the sky.
