I had the same car with the same problem. Chances are high that a spider has built a nest in one of the air intake lines to the gas tank. I tried to find it but had to go in for service where they were able to clear it out.
Check the car computer for error codes, google them.
Check your brake fluid level.

Did you check the fuel pressure? You may be running out of fuel. There is enough pressure in the fuel line when you have the key on, and the pump is pumping but as you use up the fuel in the line the fuel pump can't keep up and you lose pressure and the fuel shuts off. Get a fuel pressure gauge and hook it inline on the fuel rail and see what pressure you have with just the key on, and then start and run the engine and watch the gauge. If the gauge drops, your fuel pump is likely on it's way out.
If you have a scroll type compressor, at shutdown the compressor stops pumping and the hi & lo refrigerant pressures equalize, breifly spinning the compressor backwards until they are fully equal. This is normal for these type compressors.
No! You can't just give shuts!
Mine doesn't (actually I have an '04) but if yours does you should consider it a potentially very dangerous condition and have it checked out by a trusted mechanic or your Toyota dealer immediately. Any problem with the engine control system or its sensors should be throwing a code (your 'check engine light will be on) which you can easily read. Many auto supply stores will loan you an OBD II code reader that simply plugs in under your dash (to the right of the steering column) and tells you exactly what the problem is. Cheers

The electronics shuts off the current to the coil and injectors are usually under pressure so when there is no current in the coil the force of back pressure shuts the injector. -_- max
