Japan had already defeated China during the 1894-1895 1st Sino-Japanese War; and was already a dominant force in the Pacific Region, by the time of the 1898 Spanish-American War.

Not only that, but people also invested strongly in the islands for the coaling stations and sugar plantations.

At the time of the Spanish-American War one of the reasons the US was interested in control of Philippines was its location as a trading hub for those wishing to trade with China and its millions of people. This was more of a wish than a reality as was found out after the U.S. took over. There were better and shorter routes for merchants to take in order to get to China.

After the Philippines was taken over by the U.S. it was realized that the importance of the islands was in keeping it out of other, potentially unfriendly nation's hands. In this case Japan was seen as a threat to take over if the U.S. vacated the islands. This could pose a problem for the U.S. since Japan, with its modernizing fleet, could interfere with Chinese trade if diplomatic conditions deteriorated.
