There could be a few reasons. It's kinda hard to diagnose the problem correctly with out being there. A very common problem with cars is that the battery won't hold a charge or the alternator's going out. Once a battery dies, it's extremely rare that it will ever hold a charge again. My suggestion is to pull both the batter and the alternator out and have them tested. Or if you can make it to the auto store, just drive there. I would call ahead of time to see how much an alternator and battery cost so you aren't in for a surprise. Almost all automotive stores will test them for free.
possibly your crankshaft sensor or ignition control module
the ecu is reset when you disconnect the battery. after driving for awhile or letting the car idle in drive, your problem should be solved. the ecu is reset when you disconnect the battery. after driving for awhile or letting the car idle in drive, your problem should be solved.

Depends on how bad it is....but I wouldn't advise driving it at all. A bad harmonic balancer can distort the front end of the crank and beat the main bearings to pieces. You are looking at creating a lot more damage if you continue to drive it.
