I had the same problem with my 2003 ZX12R...if the problem exist with the wires connecting the two then you would need to cut the copper wires back where you are able to see dry copper (as oil collects in the rectifier connectors) and replace the connectors. You can purchase connectors at radio shack. If the stator is burnt then I recommend replacing both rectifier and stator.
Could be Stator grounding out or Hot wires are touching metal somewhere
