If you're referring to military ships, they house airplanes and helicopters (kind of like a mobile airport) where pilots need to be alert in case there is an incoming threat that they need to immediately take off for. Also, for non-emergency cases where they are just patrolling areas or borders.

You have got stories mixed up. -In the Pacific in WW2 some JapaneseNavy pilots were "kamikaze" fliers. That is , as a death ritual the would commit suicide by flying into enemy ships. These were American and British ships, not U-boats.
