If it is held or trapped underwater for long enough, yes. Snakes need to breathe air. However, most snakes are good swimmers and can hold their breath for at least a few minutes.

First, try and see if it is poisonous, snakes get rid of lots of pests and are mostly good. Drowning takes a LONG time and is not recommended. If you must, hit it in the head with a shovel, it is much more humane.
