Does it get wet all the time? It's possible that the drains from your air conditioning unit is blocked. Another possibility is that, if you have a sunroof, the sunroof drain may be blocked or disconnected. You could also check for condensation or leaking due to the windows not sealing shut when all the way up. If all else fails, have a leak test done on your Pilot.
If it has a sunroof, check the drain tubes for the sunroof. They plug up and the water gets in the car.
