I use an OBD tool to do them.. Snap-On Modis Ultra.. takes me about two minutes, and I charge customers $50 (as opposed to the dealerships, which charge ~$120).
I'm pretty sure the dealership has to program the fobs. I programmed my key using the instructions in the owner's manual. They're really simple if you follow them step-by-step, but I'm not sure if the instructions for the fob are in there.
Obtain a new key/fob from the dealer. Disarming all of this seems to be counterproductive since most of it prevents theft of the entire truck. Losing the fob is small stuff comparatively.
