If it is a 1999 or 2000 Cougar, then it'll take a while, many professional shops have trouble doing it in less than 8 hours, prepare to take longer than two days if you do it yourself.
If you have the slightly redesigned 2001 or 2002 Cougar, it is much easier, as the mounting bolts are easier to get to through the fender wall.

This happened to me on a road trip in my 84 Cougar. It was a long time ago, but first make sure your belts are tight! But I believe you may need to replace the alternator. If the battery is old, its cheap insurance to do both.
The upper mount STUD, after you remove the 15 mm nut, can be unscrewed with a 6 millimeter socket. You could just leave the STUD, loosely, in the alternator hole; then, lower the alternator to take it out. If there is a BOLT in the upper mount, you could fully loosen the BOLT, leave it in the alternator hole, and lower the alternator. In the lowered position, disconnect the wires from the alternator, and (after disconnecting the end of the tie rod), work the alternator out of the the car. No other disconnections of suspension parts, or drive components, are necessary. My 2000 cougar started doing that after I replaced the alternator. I've read it might also be the light switch, but in my case I think it's my alternator. The problem definitely lies with the alternator. That year Cougar has an internal regulator with that alternator and it is "spiking' (putting out excess amperage).... which is causing the lights to pulsate. This can be very bad for the car if you ignore it and can cause other problems. The one I had blew all my dash lights (one at a time) and one headlight as well. When I purchased my alternator, I asked them if they bench tested it for proper functioning and they told me "yes"....WRONG!!! Luckily, Auto-zone gives a limited lifetime warranty on an item like that. I exchanged the alternator for another one, but this time I WATCHED THEM bench test the replacement BEFORE I took it. (The alternators are TERRIBLE to replace on that Cougar!! You have to have the hands of an alien with 24 inch long fingers that are no bigger around than the size of a pencil!!). If you had the repair done at a licensed repair facility, take it back ASAP and have them put a volt meter on it to see how much it's spiking..... then have them REPLACE IT!! After I exchanged mine, the lights pulsating was eliminated. Hope this helps. ;o)
