I'm fairly certain they do operate through the same flasher. The do however have separate fuses in the fuse box. The one labeled S/LP is for the brake lights and hazards, the TURN B/U is for the signals. They each take a 20 amp fuse.
Try pulling out the hazzard light fuse or hazzard flasher relay.
Check fuse and/or flasher
on your car the flasher is located behind the instrument cluster beside the hazzard lights button.
Look for either a blown fuse or replace flasher unit for the signal lights (it is separate from the hazard lights flasher unit).

Might be a bad flasher
More than likely a bad flasher relay for the turn signals. The hazard lights use a different flasher relay.
The flasher is built into the hazard light switch. You have to remove dash and take it out from the rear of the dash panel.
Check the fuse, and the Turn Signal Flasher Relay. The hazzard lights have a separate relay.
you would need to check for voltage past the flasher unit and before the flasher make sure the problem is not the switch, or the wiring after the flasher.
