I don't know where it is on a cougar...however,
1. my '95 Lincoln Town Car has it inside the left rear fender, inside the trunk. I had to pull the trunk liner loose to be able to see it.
2. per the manual for my wife's '02 explorer's is in roughly the same spot...inside the left rear fender area, but I haven't seen it since I'd have to pull loose the interior of the back of the car and I haven't been sufficiently motivated to do that.
So...two Ford products, 7 years apart, both have the code in roughly the same area. You might want to try pulling the trunk liner loose on the left side of your cougar...

I have a 1998 and the code is in the back where your jack and accessories are.
there is a "wallet card" which has the code on it, if you do not have this card you will need to bring the car into a Mercury dealer and they will "plug it in" and retrieve the factory preset code.
Keyless entry codes for most makes and models can be obtained from a dealership with the VIN number and identification. If the code has been changed by a third party then the dealership will not be able to retrieve it.?æ

I found the keyless entry pad code under the center console. You will need to pry the bezel trim off first. It has friction grips and will pop out. You can then remove the center console enough to find the black electronic control box. The original code is on the black box on the driver side of the console frame.
The keyless entry code is located below the driver window on the exterior
the entry code is (5) numbers on a black box on the passenger side console under the dash. all you need is a good flashlight
Look around the tailgate jams or dealership with your VIN #.
