if you used the reccomended plugs, than this is something i have never heard of!! what i would do is check the coils for spark, and go from there.

You May Have a misfire if Check Engine Light is on Have it Scanned or possibly a dirty Mass Air Sensor
Find out why it is missing. Bad plug, plug wire, injector, etc. if its not plugs wires or coil it could be ignition modular its under the coil packets
