Most of them remained where they were. The Egyptians were not in the habit of taking slaves, certainly not on a massive scale, so having conquered Nubia mostly meant to them an easier access to Nubia's Natural Resources. Over time, many Nubians would rise to prominent positions in Egyptian society and there would even be a complete "Nubian" royal House that would rule as Pharaohs over Egypt.

So Ancient Egypt was greatly affected by Nubian contact because they were allies in trade and business but foreign invaders tried to conquer Egypt which handicapped this trade until the Nubians intervened since the Nubians were known to be successful at war. The first Egyptians were in fact Nubians and they were the same exact people, they only had different nationalities which separated the two!
