Nicolas II was a bad leader and he was cared more about his family then the people. Also he did rubbish at the front line. The reason why Lenin killed all the family was because he didn't want any of the rest of the family to follow Nicolas' reign.
Yes he did. Nicholas II had a son Alexi that had hemophilia. Rasputin helped calm Alexi down during his attacks but the royal family did not want to tell people that the heir to the throne was sick. This aided to the distrust that the people had against Rasputin already and helped with the overthrow of the Romanov dynasty

It is not that he wanted them dead, but he gave the family three warnings, so he got realy impatient. He was sick of the disruption, and wanted it gone.
