There is a third, 10mm bolt on the bottom of the coil pack. It is very difficult to reach without a small ratchet set or a flexhead wrench.
When replacing the coil pack, many Miata owners have mounted it with just the two main bolts and skipped replacing the small 10mm bolt at the back without ill effects.
A simple solution may be to run a higher octane gas. Another quick potential fix is to change the spark plugs. If either of those don't work, it's most likely a timing problem.
There is two ways you can do this, one method is fairly secure and keeps your ignition almost stock the other method I would use on a strict race car only as it pretty much bypasses your entire ignition. A) Splice a momentary push button into your ignition switch on your Ignition wire, probably the simplest method and still retains the use of the key for killing the ignition and it still requires the key to start the car. B) Rewire the entire ignition switch to have all your accessories and hot power on a aircraft style switch and install a momentary push button as mentioned above. This will leave you car vulnerable as you will not need a key to start the car.
Fill it up with gas
I just had this problem with my son's 1996 Miata this past weekend. After checking the battery to make sure it had a full charge I tried to start it again. Finally, in frustration, I jammed the clutch pedal nearly to the floor, and the engine turned over. All this time I hadn't pushed to clutch pedal in enough to let the car start. This could be your problem too. It's a start, anyway.

Remove the steering column covers by unscrewing the screws and gently prying them apart. Then, disconnect the wiring harness from the old ignition switch, remove any mounting screws, and take out the switch. Install the new ignition switch by reversing the steps: secure it in place, reconnect the wiring harness, and reattach the steering column covers. Finally, reconnect the battery and test the ignition.

To remove the floor drain plugs in a Mazda Miata, first locate the plugs on the floor of the vehicle, usually found near the front and rear footwells. Use a flathead screwdriver or a similar tool to gently pry up the edge of the plug. Once lifted, you can pull the plug out by hand. Be careful not to damage the surrounding area while removing the plug.
