The reason a Lincoln Town Car might not start after the intake manifold was replaced could be that the MAP (Manifold Absolute Pressure) sensor was not installed properly after the manifold was replaced. The computer might also need to be reset.
With the engine running, test the voltage of the battery using a voltmeter. You SHOULD be getting anywhere from 13.5 to 14.5 volts if the alternator is functioning properly. Turn on the headlights and rear window defroster and make sure you can hold the voltage level (you'll need someone to keep the engines at about 2000RPM's. If the alternator isn't producing sufficient voltage, you either have a faulty alternator or the replacement was not connected properly.
The Battery? No, not typically the battery. That means that the alternator is not charging the battery and IF the engine is running, it's getting all of it's electrical energy from the battery. It means that once the battery charge is depleted, the engine won't run again until you recharge the battery.
Need more info, does it turn over? Did you check to see if you have fuel getting to the engine (does the pump in the tank run when you turn the key)? Do you have spark (check with a inline spark tester $6.00)?
have you replaced and or tested both coils? are you getting no spark on the intake and the exaust sides?

This particular battery is advertised as being very long-lived. If you are having problems getting it to hold a charge, it may be faulty and need to be replaced.
the starter isn't getting power or the battery is dead. do some tracing of the power and see where it isn't getting juice
If you aren't hearing a lot of exhaust noise and you're just getting smoke, you have either an oil leak or antifreeze leak that is getting on the exhaust manifold. If you're getting oil on the manifold you have a fire hazard and should take care of the problem immediately. If you hear exhaust gas leaking around the manifold you need to replace the gasket or possibly the manifold is cracked and you need to replace the manifold.
Low battery - not enough power to crank all the way over or, Fuel pump needs to be replaced, not getting fuel into the engine.
I would definitely change the gas and probably the oil first. Check for spark and fuel getting to the cylinders.
