If the car is have issues accelerating it may be running to lean. Ensure the engine is using the proper air to fuel mixture so the car will not run lean.

This car is equipped with a Supercharger. All superchargers whine. This is normal and is inherently something you live with when you drive a car equipped with a supercharger.
Is the gas pedal stuck to floor? If so then inspect the spring located on the throttle body under the hood
Bucking during acceleration can be caused by a low fuel level. When the car is running on fumes, it is not getting a constant supply of gas which will cause it to stop and go.
One clunk when accelerating (but now repeated clunks) and another when braking can be caused by broken motor mounts.
If you car is bucking when it is stopped, you might need a tune up. Not all of your cylinders are firing if this is when that happens. If the bucking is happening when you are coming to a stop (applying the brakes) then you probably have a warped rotor. You can get your rotors turned or just replace them (depends on cost).
