On the 2000 - 2004 A6's, the cabin air filter is located to the left of the battery under the black plastic shroud that is right below the windshield and runs the entire width of the car when you are standing in front of the car. To get at it, pull off the rubber sealing gasket that runs the entire width of the engine compartment straight forwards towards you and then remover the cover.
Look to the left of the battery in the rain tray. There is a black rectangular shaped box. Undo the four clips, remove cabin filter, clean out box, replace filter, redo the clips.
