However, in this particular category, it probably means "Command/Service Module", the portion of the Apollo spacecraft that returned to Earth orbit from the Moon. (The Service Module was the "rocket" part that was discarded and burned up; the Command Module is the cone-shaped part the astronauts were in that actually landed.)

Apollo 9 was the third manned mission in the Apollo Program and the first flight of the Command/Service Module (CSM) with the Lunar Module (LM). The goal was to test the LM in orbit and practice maneuvering and rendezvous with the CSM.
The Lunar Module could not make the return trip to Earth and the CSM could not land on the moon. As such, the CSM stayed in orbit while the LM traveled to and from the lunar surface.
They didn't, they couldn't. They shut down power to the CSM to conserve what little power was left.
The CSM (Command Module) had one main engine. The LM (Lunar Module) had a Descent engine and an Ascent engine. Both the CSM and the LM had some tiny steering rockets. These would not be considered "engines" as such as their purpose was not propulsion. That makes three engines. Of course, the Saturn 5 boosters were also engines, but you seemed most interested in the Apollo 13 craft itself, not the boosters that sent it up. In other words, the engines it had during the emergency, not before launch. The Lunar Module descent engine was the one that powered the Apollo 13 home, as the CSM engine could not be fired, due to the lack of electrical power the accident caused.
