Try go through your apps on your computer and see which ones arent on there and redownload them.

you can restore your apps from your itunes, if not you can use same ID as you used for your lost apps and download from app store. If you buy app once then you can download using same ID as many times as you want. You do not have to pay again.

Yes, the jailbreak will be lost. When you upgrade your iPod Touch software, it is completely reinstalling the software used to run it. When you jailbreak an iPod Touch, you are only jailbreaking the software, not the actual iPod.
