Misfires can have several causes: 1) poor fuel mixture - carburetter or injector problem. 2) poor spark - ignition module, timing pickup, contact breaker worn, condenser breakdown. 3) valve face burned or leaking; ring broken or worn, piston scored and leaking. Items 2) and 3) are tested with a spark tester and ignition timing tester for 2and a compression tester for 3)
I had this very same problem with my Chevrolet Silverado. The only thing that will cure this problem is replacing all your Oxygen Sensors and running premium fuel.
check the gappings of your spark plugs, it must be uniform.

I really hate to be the one to tell you the bad news but it is possible that you have bent some valves. Take the spark plugs out of the missing cylinders and run a compression check on those two.
Bad spark plugs can indeed cause an engine to idle rough. If any of the spark plugs are misfiring or are not producing enough of a spark to ignite the fuel, then not only will the engine idle roughly, it will alwso waste gas. If may seem as though it is running fine when you are driving however, you still may be wasting gas and your pickup may not be as fast as it should.
Did you change your fuel filter when you changed your fuel pump? I would also check for fouled spark plugs, dirty fuel injectors, and vacuum leaks.

A miss on one cylinder is caused by defective spark plug, plug wire, burnt valve, or blown head gasket. Replace all plugs and plug wires. If the miss is still there run a compression test.
spark plugs are directly in center of valve cover under spark plug boots. Follow wires from coil pack and remove wire from plug. Plugs still can not be seen but can be removed with small spark plug socket and long extension.

That means its not the spark plugs........Oh ya check your gas gage...
