I have a 2005 Santa Fe. The air filter is easily accessable form the top of the engine, located directly behind the battery. It's under a large plastic black 'box' with a large (5-6 inches around) air hose coming from the manifold. There are 4 clamps around the perimeter of the 'box'. Pop these clamps either by hand or with a screwdriver. They won't come off completely , so don't worry. Lift the box up (it won't go very far), grab the air filter and wiggle it out. Insert new filter, put 'box' back in place and pop the clamps back on. All done!
It has one air filter for the engine.

The fuel filter is located in the fuel pump which is in the fuel tank. It is tha same for as the 2001 Hyundai Santa Fe.
The 2004 Santa Fe transmission doesn't have a serviceable filter. There's one deep inside the transmission, but the transmission needs to be removed and disassembled to get to it. The only time that filter would be replaced is if the transmission were overhauled. This is the answer I found online, and after trying to change the filter on a 2002 Santa Fe, I believe it completely.
