The PCM will not affect the transmission in your car. The PCM is not related to the transmission in any way.

find a parts house or dealer that can flash the new PCM, you will need the Vin.# year make and modle.

Well, a number of things possibly. There are numerous sensors that correspond with the PCM which together keep the engine running at it's peak. If the PCM goes bad, it could effect just one sensor and make your car run bad, (stalling, overheating, taking long to start, never ending check engine light, etc), or the whole thing can be blown and your car won't run at all. Most of all, a bad PCM in any case will probably keep your car from passing emissions, because all the sensors connected to it are used to control engine performance and effectively reduce your car's emissions. Your best bet if you are experiencing intermittent issues like stalling, or rough acceleration, and have a check engine light that wont go out after replacing the component it calls for, it very well could be a short in the wiring to the PCM, or the PCM itself. Ask around for a trust worthy auto electric technician and have your Chrysler checked over.
It is in the air intake box at the front of the car.....one of the easiest PCM's to get to, but no GM dealer seems to want to tell you that.

If the PCM is not working; the easiest way to check for a PCM problem is by turning the ignition (the key) from position I to II, do not start the engine. The CEL (check engine light, yellow in colour) should light for 3 seconds and then turn off. If it does not turn on, then the PCM is not working correctly or there is no power going to the PCM. Then I would start by checking the PCM fuse and checking if there is power going to the PCM. Earlier model neons have PCM problems. Only a retarded manufacture puts the PCM under the hood exposed to the extremes of the elements. Honda is better, put it inside the car were is belongs!
The PCM (or ECM) is located on the interior of the car on the passenger side. To access the PCM/ECM remove the kick panel just beneath the glove box and it is right there. Disconnect the three electrical harnesses and and sucuritity clip and it's out.
