Normally, I would look first to the fuel metering system for the cause of this problem.
3100 V6 -- The firing order is 1-2-3-4-5-6. I know it seems wrong but that's what it is if you have a 3100 V6.4 Cylinder -- The firing order is 1-3-4-2.
ummmm... there are no 3.9 cylinder engines in any mustang. That answer is so wrong!!! I own a 2004 ford mustang 40th anniversary model. Guess what? It has the 3.9 motor instead of the 3.8 that normally comes in a 6 cylinder. Firing order for it is 1-4-2-5-3-6. Hope that helps you. Charlotte the Mustang Lady.

First things to look at are your distributor cap and rotor, spark plug for that cylinder, and the spark plug wire to that cylinder. If you can't see anything physically wrong with any of those, try switching the spark plug with one from another cylinder, if the misfire moves to the new cylinder, you'll know the plug is bad. If it wasn't the plug, try switching the plug wire with another of the same or similar length, again, if the misfire moves to the new cylinder, you'll know the wire is bad. I am guessing that this vehicle is the Marquis and not the Grand Marquis. I'm also guessing that it's a 6 cylinder engine. If I'm wrong, go to www.autozone.com and look under repair info, specifications, firing order for your specific vehicle. FIRING ORDER 1-4-2-5-3-6
Correct the condition causing it. May be spark plug wires connected wrong. Engine out of time is another cause.

The firing order is 1-3-4-2 remembering that the French do everything the wrong way round and No. 1 cylinder is at the back of the engine at the flywheel end and No 4 is at the radiator end of the engine. This refers only to the 4 cylinder petrol engines.
There is no telling. TAke it to someone who has diagnoistic equipment. Check your firing order. If you re-connected one of the wires to the wrong cylinder, it will run out of sync. make sure the spar plugs are put in in correct order
check the coil pak's.
1st take out the 1st cylinder spark plud bring the cylinder to the top then set the rotor to the mark before the 1st cylinder firing pin then on the distributor gear there in a thin line line that up wit line on the block then slide in the distrubutor then hook up everything if it doesn't work u did domething wrong
