Unless it requires you to use your voice, yes. I don't know much about flutes, but if all you have to do is blow into it and control the keys or whatever they're called, then a mute could do that, yes.

I used to use tongue clicks as well, but dental work following a car crash left me unable to make that sound with my mouth.Example, I use a frantic "CHHT-CHHT! CHHT-CHHT!" as "Stop stop!!!", such as when somebody is moving something that will fall, or hasn't been unplugged yet, or if they're doing something that hurts me.
