Usually when a molecule changes color, it is reacting with another molecule in the solution. Whether the reaction adds a substituent or even a hydrogen, the characteristics of the molecule change. The wavelength of light that the molecule originally absorbed could change as well, which would affect the wavelength of light that is emitted, hence, the molecule changing color.

Usually, when pennies change color, it is because the copper in them tarnishes. This is a reaction between the copper on the surface of the penny and oxygen in the air. There are two common reactions involved:

4 Cu + O2 → 2 Cu2O

and the other (simplified)

2 Cu + O2 → 2 CuO

The former of these happens more readily, and produces a reddish color. The latter usually requires heat, and produces a black color. There can also be a sulfide produced if there is any hydrogen sulfide or oxides of sulfur in the air.
