A chalky gray is a good sign that evrything is running well. Heavy black soot would indicate a rich condition, not good.
The heat of the exhaust gasses will turn some polished exhaust pipes blue. This is very common with stainless steel exhausts.
Your bike should have o2 sensors in the exhaust pipes. As such the ECM should automatically adjust for the new pipes or even pipes and a new air filter. YOU DO NOT NEED A NEW CAL IN YOUR ECM. DON'T FALL FOR THE DEALER SCAM.
There are many different types of exhaust pipes all with different reliabilities. The best type would be stainless steal exhaust pipes which do not rust and therefore last the longest. They are however the most expensive.

dual exhaust
It collects the exhaust gasses and directs them to the pipes.
Yes they do
yes, if the trans fluid is hitting the exhaust, but not out of the pipes coming from the outside of the pipes.
It should have 2 and they are screewed into the exhaust system/Pipes.
Check exhaust pipes/manifold- there should be at least 2 fore and aft covertor
They are screewed into the exhaust system / pipes. There should be 4 of them and thay are about 4 inches long with a electrical wire hooked to them. Start at the engine where the exhaust pipes hook to it and work your way back to the muffler and you will see them.
if you put screens to keep birds out of the pipes the moisture from the exhaust will freeze, and the exhaust motor will not be able to vent there by tripping the furnace on a pressure switch fault. the pipes ie intake and exhaust should have a minimum distance of 15 inches apart, and the same above the ground to prevent snow drifts blocking them.
