The biggest disadvantage is the same with any removable data storage, that it might get lost. But more than that pen drives have relatively small storage capacity. They hold out better against CD's because they are re-writable but still, in the end it actually depends on you, the purpose and if you prefer the portability of pen drives over other storage options, like an external hard drive. Or if you chose pen drives over cloud storage because you don't always have access to the internet

• At the moment, the cost per megabyte of storage is more expensive than floppy disks, CDs or DVDs.
• They can easily be lost.
• The metal part which is inserted into the USB port can snap off if they are handled roughly.

Although it is completely portable and can store a lot of data, that data can also be lost. More people lose flash drives than car keys because of it's size and the necessity for it to go everywhere with you. Now it can even be infected by viruses, like the new conficker viruses.
