In the console, you'd type CHKDSK /F.
In Windows, you'd go to the properties for that drive and then to tools. From there, you'd select that you want it to scan the disk.
One other possibility is to copy both conflicting files to another location, delete them from their original locations, and then copying them back. However, that will likely leave one of the files corrupted.
