Cheerios are actually made from a batter which is poured into molds, then baked. The circular mold will cook faster, thereby insuring that the product is uniformly cooked and is crisp throughout. The problem with flakes is that, while they are baked, they are flat and will be soggy in a very short time. The circular shape will float and thus stay crisper longer.

On the lighter side

They are round like that because General Mills could not afford to make them square early on, they had to cut corners somewhere. Thus the cheerio is round. There is a hole in the middle because every cheerio has to be stabbed by a toothpick to check if it's done. In the early days, this was completed by factory workers who were not always as accurate as the machines today. So sometimes there were holes in the sides and in the top(the toothpick did not always go through) and in the bottom.
