Is it possible that you closed the project without saving it? That is one way the clips/collections will disappear. Saving a project (without publishing/finishing it) is the best way to ensure the media you have included to date is available in a Collection folder and the project itself.
Note:
Do not move/change/delete media used in Windows Movie Maker projects before you have Published/Finished the video, as the program must be able to locate the original source files.
