If your file is .exe, the program could start working because one or more files were deleted. If your file is a .jar file, for example the minecraft launcher, It could stop working because some code is missing. If you mean like an error message, that means that necessary files or code is missing, or you are using a shortcut to a directory that doesn't even exist. If it's a .jar file and it isn't working, you're basically screwed.
