There is evidence that the cause of the Permian mass extinction was extraterrestrial. High concentrations of fullerenes, extraterrestrial helium-3, and ratios of helium and argon which differ from Earth's crustal ratios are found within the sediments of the Permian - Tertiary boundary. Similar fullerenes are found in other known carbonaceous chondrites (meteorites).

Some scientists believe that the Permian mass extinction was ecological. It is hypothesized that gymnosperms replaced spore-bearing ferns in large numbers as a result of the formation of Pangea which led to cooler and drier climates in many area. This rapid change could have devastated the food chain and been the trigger for the mass extinction. Also, many epeiric seas which were the home of many species were drained and equatorial circulation of the ocean was halted as a result of the formation of Pangea. Volcanism which increased carbon dioxide and dust concentrations in the atmosphere was also prevalent in the Permian. An increase in carbon dioxide and dust concentrations in the atmosphere may have led to an ecologically damaging greenhouse effect.
