If you want to talk to your friend and they are on the same faction/server as you are, or if they are on your Real-ID or Battletag friends list, then yes, they have to be logged into the game to talk to them in the game.

Every user on a network has their own unique electronic 'address' The file-server at a school or college will hold a record or 'audit trail' of every students activities - including (but not limited to) which programs they use, which users they communicate with and which web-sites they access (assuming the network allows access to the Internet) Any network supervisor will be able to see more or less 'at a glance' what a student has been doing while logged-in.
