This answer is based on anecdotal evidence (the kids at the japanese high school I went to, the other schools in the area, and my friend's schools), because I don't think there's an official figure, but it was roughly 70%-80%. Juku helps you prepare for junior high/high school/university entrance exams, which pretty much determine the path of your life over there, so it's used extensively. As getting into a good university is seen as the most important thing you can do over there, the percent of kids attending juku probably goes up to the mid-nineties once the kids are in their final year of high school.
