Try this.. open all dorrs and get in driver seat.. Put key in ignition and hold down unlock button in your drivers door and turn key on and off 3 times and doors should unlock and lock let go unlock button and hold both buttons on remote lock should lock and unlock 2 times takes 30 seconds...
Pop open the remote and change with a 3 volt watch battery. Then press and hold both the lock and unlock buttons while standing near the car. It takes about 10 seconds.
Sit in the vehicle with the doors closed. Hold down unlock on door panel while turning key to run position then off then run then off again release door panel button and locks will cycle locked and unlucked then hold down the lock and unlock buttons on the remote until the locks cycle again if you have more than one remote do the same on the other remote also if you don't do right after the first remote it wont work once you have repeated this process on all desired remotes turn the ignition to the on then off position again that ends the programming mode and test your remotes. sometimes it takes a couple of tries good luck. All doors: Push the small button *firmly* a second time within a few seconds to unlock all the doors.3. Chirp horn? The chirp is once for lock, two times for unlock, multiple times if a door is ajar when you try to lock them. This is optional. To turn the audible on or off unlock all the doors and hold *both* buttons down until the horn honks. The horn will always chirp repeatedly if a door is not fully closed when you lock with the remote.5. Alarm. Valet mode or alarm off: alarm light (red dot center dashboard dispay) rapidly flashing 3 times/pause means the alarm is in "Valet" mode and is not setable. This light will stop flashing when you start the car.Arming the alarm: to re-enable an alarm in valet mode, Unlock all the doors and hold the small button down on the remote until the light stops flashing. Now when you lock the doors the alarm will be set and the light will slowly flash on and off, on and off.6. Alarm goes off? The factory alarm can not be disabled. The alarm is a function of the engine, body, and key computers. The alarm is reset by unlocking the doors with a key or remote. If malfunctioning a scan tool is required to diagnose.
I own a 2004 Mini Cooper. If I depress the "unlock" button on the key fob, it unlocks the car. If I hold it for a longer period of time that it takes to just unlock the doors, the windows and sunroof open, too.

You should have programming instruction in the user manual. NOTE: You don't have instructions in the manual. I have heard that only dealers can program the 99 models. Here are two procedures (one is for the 2000, which I have, and I know it works, the other is supposed to be a GM secret for the 99s, hope it helps you) For the 99: Transmitter Programming: 1)With the driver door closed, hold down the power unlock button on the door panel. 2)Turn the ignition switch to the ON position 3)Turn the ignition switch to the OFF position 4)Turn the ignition switch to the ON position 5)Turn the ignition switch to the OFF position 6)Release the power unlock button on the door panel. The remote control door lock receiver will respond in the following manner in order to indicate that the receiver is in the programming mode: 6.1)Locking the doors 6.2)Unlocking the doors IMPORTANT: All extra transmitters must be programmed at this time. When a new transmitter is programmed it will deactivate the old transmitters. 7)Hold down the lock and unlock buttons on the transmitter until the remote control door lock receiver will respond in the following manner: 7.1)Locking the doors 7.2)Unlocking the doors Repeat step 7 for each additional transmitter 9) Turn the ignition switch to the ON position in order to exit the transmitter programming mode. For the 2000: Get in, close the doors. While holding the unlock button down on the door, quickly and fully insert the key (don't turn it!) remove it, insert it, remove it, insert it. Keep it in the ignition, again don't turn it. Release the unlock button. You will here three chimes. Hold the lock/unlock buttons on your remote simultaneously until you hear three chimes again. Remove the key or start the car, and your'e good to go. If you turn the key at any time, remove it, open and close the doors, and start over. This literally takes 10 seconds to complete.

The dealer could program the alarm to arm automatically whether the doors are locked or not. In this mode the doors must be manually locked or using the power lock button or the remote. In Passive Mode the system will automatically activate in one minute but will not lock the doors. it will arm the alarm even if the doors are not locked. Lock the doors using the power lock switch with the door open. If you are using the remote to lock the doors, there would be no reason to set Passive Mode because locking with the remote would arm the alarm anyway so I'm not sure why this function exists.... Push the small button on the remote OVERRIDING the alarm when you don't have a rEmote or its battery failed If you don't have the remote put the key in the ignition and turn it on and off three times and the car will start on the 4th time 8. Program remotes: works on Alpine system. Unlock all doors. Cycle key quickly but carefully on-off appr 10 times until the car honks one time. Do not turn the key far enough to start the car, just to the 'on' position so the dashboard lights up. When the horn honks, open and close the driver's door, press any remote button and that's it. Program another remote? Quickly open and close the driver's door again and push a button on the 2nd remote. That's it. When you're done, remove the key and the horn should honk 3 times. You're all set. Sometime it takes more than 10 on-offs to set program mode. Open/close the door, lock/unlock etc, wait 10 minutes, then try again.
Pop up the hood and locate the alarm. It looks like a horn and is deafening. The cables to it can be easily disconnected. That should take care of your battery until you fix the issue. The fix:Open the door, start your car and lock-unlock the doors using your remote a number of times until the lights stop beeping. It usually takes 3-4 times. Now connect the alarm back
