You can configure your own controls. Just go to
Options->Joypad->Configure->1...
and you can set all the controls there.

If you are using an emulator like VBA to play Pokemon Fire Red then you do not save as you normally do. You save using the emulator controls.

I had the same problem about 5 minutes ago, all you have to do is delete the "vba" configuration settings file, then reboot it. It should work like normal, and you can set up your controls and everything again.

You need to start two or more VBA windows at once then go to options, emulator and make sure the pause window when inactive features is off. Then set up all the controls and select the Pokemon you wish to trade.
