It's not a grammar issues as much as a style/logic issue. I think technically you should probably write:
the Germany-based company BMW
(Note the use of the hyphen.) If you wrote "the German-based company BMW," people would understand it, but technically you'd be saying the company is based on the German language, not in Germany the country, so that would be less correct.
However, it would be stylistically superior to write simply this:
the German company BMW
This is very clear, and more succinct as well.
