Had exactly the same problem with my 2001 model. Took lining off rear tailgate and couldn't find anything wrong, unplugged all the connectors in the tailgate then plugged them all back in and for whatever reason this seemed to reset something and the lock has worked perfectly ever since. Via the remote and via the key.

I had the same problem.Now I can only open and lock the car using the boot lock!There are two locking systems on the passat.The boot and obviously by locking the door(driver's).I would say that the boot locking system is acting up or stopped working altogether.Do the rest of the doors open when you turn the key in the boot?That would suggest it's the boot locking system.I know it's a common problem with that year and year's before.I know four people who have had it.Usually requires changing the lock on the boot.

I have one key for my 2002 gti, I can not lock the lid. The key wiil not enter the lock. The doors will lock and the rear lid will alarm when opened. Something is in order.
from inside. drop rear seats get in boot unlock by hand its a kind of latch. you wont be able to lock it again though unless you get in boot everytime
If the boot, or trunk cannot be locked with the key on a United Kingdom 1999 Passat 1.9 TDI, the lock might have rusted. Spray the lock with a lubricant such as WD-40 or any bolt loosening agent. There might also be something caught in the lock from the inside.
the boot lock actuator is faulty the seize up they are not dear to replace around 20 euros .they go all the time
If you have a USB drive and your BIOS supports booting from a USB device then try that.
