Many things could be a factor. One reason could be your ligaments are tight and are shortening one leg(from experience). To fix this you can go to physio therapy which will work on you stretching and strengthening your legs till they are level. Even a little off could make your pelvic bone be on a slant hurting your tailbone plus all the impact from running.
