The top three are almost certainly pepperoni, sausage, and mushrooms (cheese more or less goes without saying).

Ham, canadian bacon, ground beef, chicken, onion, green peppers, bacon, (black) olives, pineapple and tomato are also reasonably popular. Shrimp, green olives, salami, hot peppers, and anchovies aren't horribly uncommon. If you want to count meatballs as being something distinct from ground beef, you could do that. We're already kind of cheating by counting sausage, pepperoni, and salami (all basically different kinds of sausages) separately.

We're only at (maybe) 20, so filling out the list of 40 is going to be problematic. I've had turkey, potatoes, beans, corn, pickles, and plantains (not all on the same Pizza), but I wouldn't call any of them "popular".
