You can always fight the Elite Four again. That allows you to find Mewtwo again. It worked for me in Pokemon X.
It is best to save before you make it faint. Do so BEFORE you enter their caves!
SAVE BEFORE BATTLING LEGENDARIES.

if you made him faint, YOU can't catch him. if you ran away, you still can. but if you made him faint YOU need to trade for it cuz YOURS is long gone.

After releasing MEW and MEWTWO at Spear Pillar, they will now be roaming all of Sinnoh, it makes ense that MEW roams because it can fly. It makes no sense that MEWTWO would be at the top of Mt.
