It really depends what era you are referring to. The real power of the Shogun was from around the 8th century until 1867 when the then ruling Tokugawa Yoshinobu relinquished control back to the emperor after nearly 1000 years (this became known as the Meiji Resoration). The emperor was and still is head of state (technically called the "symbol of the state and the unity of the people" since 1947). The shogun on the other hand is the one that really has the power.
