Obelisk the Tormentor does not posses an effect to negate Continous Effects. It merely states that "...Effect Monster card cannot be activated." Continuous Effects do not "activate" as they are applied immediately and remain that way until they are removed from the field.

There's a few issues here. - By Order of the Emperor can only be used against a monster effect that 'activates' when the monster is Normal Summoned. Obelisk has no effects that trigger from his own or any other monster's Normal Summon.
