Basically Pokémon Ruby and Sapphire has the same Pokémon, but in Ruby you can only get Groudon and Rayquaza. In Sapphire, you can get Kyogre and Rayquaza only. In Emerald, you can get all Kyogre, Groudon, and Rayquaza.

In D P and PL Giratina is in Origin form in the Reverse World, Pt only, while Palkia and Dialga are available at Spear Pillar.

What you do after you show Groudon to professor but you don't have heartgold?
you need to get Kyogre from another HG player and show it to the proffessor. if you move Kyogre from Emerald or Sapphire version, it won't have any effect. (only Kygre from HG) then you get another orb or sth from the prof and when you go to the same place when you caught Groudon, Rayquza will be there.

You aren't supposed to get the Blue Orb in SS, only in HG (You don't get both Kyogre and Groudon).
