Basically Pokémon Ruby and Sapphire has the same Pokémon, but in Ruby you can only get Groudon and Rayquaza. In Sapphire, you can get Kyogre and Rayquaza only. In Emerald, you can get all Kyogre, Groudon, and Rayquaza.
As far as I know, any Pokemon only introduced in the Sinnoh region are not in Heart Gold(HG)/Soul Silver(SS). However, I do believe that once you beat HG/SS, Sinnoh Pokemon will become attainable in the game.
Here are a few examples: Lunatone or its Solrock, Seviper or its Zangoose.

Pokemon Heartgold and Soulsilver allow the first Pokemon in your party to walk with you. You can talk to it and find out what kind of mood it's in.
You can capture it in the safari zone but it's kind of rare.I don't have all info but some pokémon sites probably says how to make it happen.
